This effect refers to the exact Mana cost of the spell, Elements and quantities must be respected.
If the targeted Permanent should be discarded before Antimatter applies its effects, it isn't a valid target to "destroy" anymore (Since it is not controlled). Since it's not a valid target, the effect is entirely ignored. (The Mana cost of the Permanent does not have to be paid)
